Example 1: Visualizing the genomic context of the ParaHox cluster genes

Identify the protein:

  • Select search by "NCBI / Swissprot ID"

  • Enter the UniProt Accession PDX1_HUMAN

  • Tick the "Include poteins with the same OrthoMCL ID" checkbox

  • Click on the "Submit Query" button

Display graphic view:

  • Select all hits found (11 in this case)

  • Click on "Show gene order map(s)" button

  • Click on the "Color clusters by OrthoMCL" button

Example 2: Exploring the possibility of transcriptional regulation - RNU12/POLDIP3

Identify the RNA:

  • Select search by "Phylum"

  • Select "Metazoa"

  • Type "U12 minor spliceosomal RNA" as Rfam description

  • Click on the "Submit Query" button

Retrieve evolutionary conserved pairs of adjacent genes:

  • Select the two human genes found (Homsap_00923r010 and Homsap_24128r010)

  • Click on "Show gene order pairs" button

  • Select the row tha thas the bidirectional gene pair:
    • GeneA : Homsap_130457p101
    • GeneB : Homsap_00923r010
    • Orientation : < >

  • Click on the "Conserved gene pairs (OrthoMCL)" button

  • Select all hits found (10 in this case)

  • Click on "Show gene order map(s)" button

Display graphic view:

  • Click on the "Color clusters by OrthoMCL" button
